Neo himself has discovered his superpowers including super speed, ability to see the codes of the things inside the matrix and a certain degree of pre-cognition. But a nasty piece of news hits the human resistance: 250,000 machine sentinels are digging to Zion and would reach them in 72 hours. As Zion prepares for the ultimate war, Neo, Morpheus and Trinity are advised by the Oracle to find the Keymaker who would help them reach the Source. Meanwhile Neo's recurrent dreams depicting Trinity's death have got him worried and as if it was not enough, Agent Smith has somehow escaped deletion, has become more powerful than before and has fixed Neo as his next target.

The film picks up six months after the events of the first movie. Neo and Trinity are now in a romantic relationship. Morpheus receives an urgent message from Captain Niobe of the ship Logos, warning that an army of Sentinels is approaching Zion and will reach it within 72 hours. Commander Lock commands all ships to return to Zion to prepare for the impending attack. Morpheus insists that one ship stay behind to contact the Oracle. During this mission, the crew encounters Smith, a former Agent who has become a rogue program.

In Zion, Morpheus shares the news about the approaching machines. The ship Nebuchadnezzar enters the Matrix, where Neo meets the Oracle’s bodyguard, Seraph, who guides him to the Oracle. She instructs Neo to reach the Source with the help of the Keymaker. As the story unfolds, Smith reveals his ability to clone himself, leading to intense confrontations between him and Neo.

As Neo, Morpheus, and Trinity seek to find the Keymaker, they confront the Merovingian, a rogue program who has imprisoned him. With the help of the Merovingian's wife, Persephone, they manage to escape. The trio faces relentless pursuit from various Agents and Merovingian's henchmen, resulting in thrilling action sequences.

To reach the Source, Neo and the Keymaker must navigate through obstacles and battles.
